What are some thoughts about storing cigars in the coffins? Does it matter at all? Or just take up more room?

IMO, just taking up space. But if you got the space use it; assuming no issues with the coffin, i.e. varnish. Then again the cedar, if that's what it's made of will probably impart some character to the cigar if your humidor(tuperdor/wineador) isn't made of it.
Only concern would be if the cigar has a notoriously "soft" wrapper , then leaving it in the coffin will protect from damage.
+ the coffins just look cool as sh*t. But they do take up like 3 times the space of just the cigar ><
Yeah they do look cool as chit, but I was more worried about damaging the wrappers than anything. They should age the same right? I have several that have been in there for a few years but it's getting kind of tight in there, which makes me think I'm not smoking enough or buying too many (though highly unlikely). I think it's time to pick up a third humi'

I don't think they would age any differently since the coffins themselves are not exactly airtight, so they are at the rh that the rest of your humi is at.

If the coffins are good, I keep'em in there. When I got the original My Father LE's, the coffins smelled of varnish so I took them all out.
If it's room you need, take them out and display the coffin on a shelf. Sometimes I will use other cigar box's to hold cigars with frail wrappers. These "Other" boxes fit better, can hold many other singles, and can be labled any way you want.

I have seen some people store their cigars in the box, but leave the box slightly opened instead of having it fully closed. Does this make a difference?
I keep everything in coffins. They don't take up a HUGE amount of extra space, and they protect the cigar well. Then again, all my coffins are in my coolers, not my humidor. There's more room there--and I wouldn't want loose cigars bouncing around the cooler.
